Summary: Don’t mark file as modified if plugin can’t do it

Initial Comment:
For instance, plugin “Vibrations” can’t modify molecule, but when calling it, file is marked as modified. Plugin returns null as undo action, so undo stack remains empty. However, some plugins with null return can actually modify molecule, so empty undo can’t be used to distinguish groups of plugins.
