I want to develop a commercial e-learning site for college students
i’d like to know if i can use Avogadro software freely (just a few times)
for my online courses ?

Avogadro is free to distribute - there’s no restriction for how it’s distributed. The restrictions in the GPL license cover whether the source code is integrated into other code.
So if you’re just suggesting that users download Avogadro for your courses, there’s no difference than if a public or private university suggests (or requires) students download Avogadro.
On the other hand, if you directly link Avogadro source code into your e-learning site, that’s a problem unless your source code is made available under the GPL.
