Summary: Molecule disappears while using compiz
Initial Comment:
The molecule disappears when switching between different tools using tabs (e.g. ‘draw’ to ‘rotate’) in Ubuntu 8.04 while using ‘extra visual effects’, which is compiz.
Turning off the visual effects (and compiz) solved the problem.
