Initial Comment:
The measure tool accepts a double (or triple) selection of an atom, i.e., if I click on one atom, then on the second, then on the second again, it calculates the angle between the two, which is nonsene.

It would make things much easier if it just removed a selection if there was one already. This way, it makes it also easier to quickly measure the angles and bond lenghts from one/two atom without having to start over all the time, which I think is an important use-case:

Click on first atom, click on second atom, click on third atom -> get 1-2-3 angle. Click on third atom, click on fourth atom -> get 1-2-4 angle. Right now, one has to do 7 clicks to get both angles, this would reduce it to 5 and much less moving around with the mouse.
