Summary: Isosurface misalignment
Initial Comment:
I imported a .cube file to Avogadro for rendering a carbon nanotube electronic density isosurface. Everything went OK, except that the isosurface rendered is misaligned with respect to the atomic positions (see attached image, the misalignment is crescent with the distance). I checked the data file in other programs (like xcrysden) and the rendering is OK there, so the file is not the problem.
