Why can’t we insert molecular fragments using a template-style tool? I want to replace a single atom with a specific fragment instead of having to draw the whole thing manually.

That’s what the template tool does. See, for example the functional group tab. Pick a group and click on the hydrogen atoms.
If that’s not what you’re after, can you post a screenshot with some comments?
