Summary: Few issues in .desktop file
Initial Comment:
To me it looks like avogadro/src/avogadro.desktop has a few issues.
- the Encoding field is obsolete and should be removed
- the Icon field refers to avogadro-icon, but you install avogadro_icon.png (note: minus vs. underscore)
