Initial Comment:
I’ve compiled Avogadro 1.0.3 on Linux (Kubuntu 10.10) and found that objects are wrongly displayed. Atoms or bonds that lie farther away are displayed over those that are closer to the observer. You can see it in the attached image and compare it with a similar view from VMD. For example the sulfur to the right should be in front of the oxygen.
