I have this issue on my Notebook with Avogadro:

As I already noted in the bugreport I am 99.21% sure that that is an X.Org or
KUbuntu-issue, but I thought I can ask well ask you.

I think this is probably related to the XCB bug which has been around
for a while. Although, is this a version compiled with threading
because that’s when I ran into similar issues. The new XLib replacement
is not as solid as people seem to believe it is imho.
